The Rockwell test presses an indenter under a fixed load and reads hardness directly from the depth of penetration of the indent, with a deeper indent meaning a softer material. isn't what we should see in the microscope is the diameter of the indent and then calculate the area, then knowing the depth?

No, you miss matched it with the Brinell Tester. With the brinell tester you have to measure and calculate it.
